Bronchitis and the flu?

My girlfriend has bronchitis and she recently went to the doctor and they gave her antibiotics and some cough syrup. She said before she left the doctor offered her a flu shot and she took up his offer. Now she feels extra worse. Was this wrong for the doctor to give her the shot while she was already sick? What should we do about getting her to feel better?
